They are appealing to anyone who witnesses fish in distress to report it to the agency.
Inland Fisheries Ireland are also asking anglers to pause their use of keep-nets while the present weather conditions continue.
It comes as a major fish kill on the Ilen River, downstream of Skibbereen town, earlier this week, is being investigated by the agency.
